Did the vet by any chance check your dog's mouth? It could have been that one of his teeth is hurting him. Also, I don't know where you live, but if by chance you live where it is hot, that might be the problem.
It certainly doesn't sound normal for him to making pain noises. Although I would suggest that you stop feeding him from your own hands as he may not want to eat from his bowl anymore. If he is only whining because you aren't feeding him then he isn't in pain he simply wants you to feed him and if this is the case you have to ignore him. Leave the food out on the bowl for 15-20 minutes and then take it away. Eventually he'll start eating and by taking it away in 15-20 mins you teach him not to be picky. Hope that helps but I'm not quite sure whats really wrong with your pooch.
Best of wishes

here's a weird one for you...I had a dog that seemed to be having a hard time eating, she had left food in the dish a few days running. I checked her gums and teeth by pulling her lips up, they were fine. Finally I opened her mouth up wide to do a thorough inspection. She had a TWIG (she must've been chewing on a stick) stuck across the bridge of her mouth, each side wedged between a tooth. check you pup out thoroughly, feel the outside of his neck/throat too for any swelling, he MIGHt have swallowed something that is wedged or stuck in his throat.

The twig stuck that Sammy mentioned is actually a rather common occurance in dogs. And, sadly it can be missed by vets since they rarely will open the mouth wide enough to see the stick caught there. It is usually crossway on the top jaw.
My vote would also be with a mouth problem. Another area of concern is the salivary glands. My frenchie Luke had that problem and it was quite a while before we figured it out! Feel along the bottom jaw, running your fingers along the inside in particular. You are feeling for any swelling, particulary lumps, but also watch your boy for signs of pain. And, a third possibility is string caught around the teeth or even one tooth. Again, this is difficult to see as it is sometimes actually embedded into the gums.
Good luck! (and, trust your instinct, we live with these guys, the vet only sees them for 15 or 20 minutes or so!)
