is it a big deal if I allow my puppys to sleep in a pen with a crate open but not completey locked into? This helps them

Shutting them in separate, small crates, will restrict their activity allowing them to go longer without eliminating leading to making it overnight.

Did you intend to ask about crying?

I have never had much luck with the old clock or radio tricks. What I do is lay down by the crate like I was going to sleep there. Usually a puppy may fuss a little, but then settle down and go to sleep. Once it is asleep, you can get up and go to bed.
