I just purchased two shorty jack russells. Should I potty traing them separately?

If you are asking if they should be in two separate crates, then I would say yes. Not so much from a potty training point of view, but it is important for each of them to be independent of the other.

If you are asking about taking them out to potty, one dog will often learn from the example of the other, so I would do that together.

Watchfulness is the key to housebreaking. And watch the puppy, not the clock. Taking them out when they don't need to go only confuses them. You certainly don't want to leave one in the house by itself while you take the other out. Outside together, if they aren't quite ready to go, let them play around. Exercise stimulates elimination. Just be ready to lavish praise on them when they have to go.
